Personally, I like substrate as it encourages natural behaviours of digging and foraging for food if you scatter feed. However if you're using fleece perhaps you could provide them with a digging box or something so they can still dig about and such?

I've had to use a glass bottle for one of my cages (Tim, Tom, Flick and Blaine) because they had taken to eating the plastic one. Glass one has been fine though of course, or until I inevitably drop it, anyway
There are lots of things you can do to help keep rats cool - generally mine get things like ice in their water bottles and frozen veg/fruit/pea fishing - they also like those marble slabs to lie on, or tiles but they don't seem to stay cool for as long.
